How to Fix Broken or Disjointed Sprite Sheets?

I'm working on fixing a sprite sheet issue where the body parts are scattered and misaligned. Sometimes the head is in one place, the legs somewhere else, and the body is separated. This causes the character to look broken or glitchy in the game.
I want to find a reliable way to fix or clean up these sprite sheets so all parts align correctly and animations look smooth.
