OK it seems every Pokemon has 3 animations (2 for Mega Pokemon)
The first is for battles.
The second is for aime/refresh. (Mega Pokemon don't have this)
The third seems to include walking and running animations for each Pokemon. Perhaps this is used for Z moves or the Snap like minigame.

So if anyone likes to know I have listed the order of files for Pokemon Models. Just some tips if you want to extract one and stuff.

And Mega Pokemon's files are in the order of;

So remember.
Every Pokemon form has 9 files each.
The key thing is to look for two large identical files, these are the textures.
Go one above that and drag it into Ohana to see the Pokemon. Check its Dex number to see if it is higher or lower than the one you're looking for and adjust.
Keep going until you find the one you want.

So Non Mega Pokemon's files go in the order of;
[spoiler]
- Model (200 - 600kb)
- Texture (Normal) (750 - 1400kb)
- Texture (Shiny) (ALWAYS EQUAL TO ABOVE FILE.)
- Texture (Maps used for Aime/Refresh) (Usually smaller than above files.)
- Battle Animations (75 - 300kb)
- Aime/Refresh Animations (40 - 400kb) (Can be bigger or smaller then above file depending on Pokemon)
- Movement Animations (8 - 45 kb)
- ??? (<5 kb. Has PCG extension for some reason.)
- ??? (Usually 1kb file.)
